I have done a few quests as Aya following the normal story line and I see how you can select her avatar in the animus. But I see stuff about after seeing her perspective, like I should be playing her more often doing a lot of quests.
Aya in Origins is not a good fit. That’s not because she doesn’t belong, it’s because the script is poorly written when in fact she should have had her half of the game to explore and fully express her character. Now you can say that her presence doesn’t really make sense, but that’s not the fault of the character.
tip: final bosses usually come at the end. An entire mission dedicated to them makes them final bosses. And it was really dumb to play an entire game as Bayek and not even give him a suiting farewell at the end of the game. They gave that to Aya, a character that has literally done nothing.

At the end of the day, the assassination of Cesar is the biggest and most famous one in the history of mandkind, gives birth to the Assassin's Creed ( which is a nice part of the story!) and they condense it into 10 minutes of gameplay, and make you play in a limited city which is not part of the main game.
